It depends on the technical setup. Conventional remote desktop servers have the workstation setup done once, and not at each login. User profiles don't change what programs are installed on each machine.
Get machine 1 working, and it should work the next time they use machine 1, unless something happens to break machine 1.
Get machine 2 working, and it should work the next time they use machine 2, unless something happens to break machine 2.
VDI, as Wayne describes, is a different scenario entirely.

When you run workstation setup for a specific user and the dlls are registered, if the user changes machines does workstation setup need to be run again so that the dlls are now registered for that user on that machine. Not sure how roaming or cloud profiles work.
From your response, I am now thinking this is where the issue may be coming from.

It is entirely possible there are machine specific technical issues, like having the correct Windows user permissions set, having the correct DLL registered (and plug-ins active in Excel)... Basically you go through the Sage KB articles on each machine. Don't just trust that IT has the machines set up identically.
Licensing is a separate conversation.

Yes, you are correct, the licenses are by machine not user.
Getting the 3rd license is definitely an option but something (not sure if it's the environment or how the program works) is so unstable. For example the same user can work on machine 1 and it works for a week or so and then they switch to machine 2 (which has the license) and it doesn't work any more. Is there possibly an issue with the workstation install with them switching machines.
We have no Sage 100 issues only SI.

I believe SI licenses are by machine (not user)... someone please correct me if I'm wrong.
So, either those two users need to always connect with one of the machines with a license, or the client needs to buy one more, for the 3rd machine.
Alternatively, in theory, the 2 users could be given access to License Manager, with instructions on how to move the licenses around, as needed.
