Sage 100 4.50. AR options days to retain paid invoices = 999. May 2015 paid invoices missing from AR_OpenInvoices and AR_TransactionPaymentHistory. These were paid via credit card if that makes any difference - problem was noticed when and RMA with items on two different invoices refund the CC on some stuff but not all of it.

Wonder if setting was ever less than 999 during a period end.

I don't think the days to retain paid invoices setting affects the transaction payment history table. It only determines how long paid invoices are kept in the open invoice table.
