The Installed Modules Listing lists everything in both Sy_Module and Sy_Enhancement.
For big enhancements that have their own module code, they will have a Sy_Module record and that is the right place to remove them from after backing up the file, knowing the enhancement is otherwise uninstalled and not used anymore.
However, for the normal smaller to medium sized enhancements/mods, a new module code isn't created ergo Sy_Module is never written to. For those, you want to backup Sy_Enhancement.m4t then DFDM remove the appropriate records.
(There are also other enhancement/mod records that you have to manipulate sometimes depending on the purpose such Sy_ClassEnhancement, Sy_EnhancementModule, and CI_EnhancementActivation.)
