Has anyone been able to install 2 separate 2013 installations on the same server?

You can't 'install' two instances. However, you can install it once then copy the MAS90 folder to another location, then copy the Sage 100 shortcut to point to new location. You can temporarily swap the MAS90 folder each time you need to install something on each instance. If Advanced version, you can do the same thing but run the copy MAS 90 style.

Btw, You can run them both advanced. Just pwith different ports. The big issue with the copy is that you can't install and new modules or product updates.

@JimWoodhead I believe you can if you swap out the MAS90 folder as mentioned. I simply rename the original folder to something like MAS90.safe, then move back the copy, install the updates, then move it back and rename the original MAS90.safe folder. Ir should work.
