Doing this with 17 companies. I ended up doing the following:
1. check to see if they have any marked Inactive (so you can mark them inactive if they don't delete).
2. I ran a SI Report that shows if there have been any transactions since 2015 (when companies were started). This was really just for reference.
3. I used the Delete Utility and put in the first main account and the last, let it delete what it could.
4. Exported what was left (as all were now set to Delete) and reimported with Status of A or I.
5. Had some companies with 90,000 accounts, removing 65,000.
Caveat - Tried this with another customer and because they had some PeriodBudgetHistory records (with $0 in them), it would not delete the GL Accounts, Reinitialized the PeriodBudgetHistory and I could use the Delete Utility. Did this in test on my side, but now need to find a better way as customer said they do use Budgets for their other accounts. My Customer Above, I didn't have this issue with (so far).
Other option is the Merge and in the case of the 17 company customer, a merge of 3000 accounts with no transactions was taking 8 hours.
